Researchers have developed OpenFISH, an open-source and cost-effective spatial transcriptomics platform operating at single-cell resolution to map gene expression within tissues. A primary breakthrough of this technology is its ability to integrate same-section spatial transcriptomics with matrix-assisted laser desorption ionization mass spectrometry imaging (MALDI-MSI), overcoming previous hardware and chemical incompatibilities. By utilizing poly-L-lysine-coated indium tin oxide slides and optimized tissue-clearing protocols, the workflow eliminates laser-induced autofluorescence while preserving necessary RNA integrity for downstream imaging. This multimodal framework utilizes a modular padlock-probe architecture that significantly reduces recurring reagent costs while maintaining high transcript recovery. Ultimately, the OpenFISH pipeline enables researchers to accurately co-map cellular identity and metabolic state, successfully resolving intricate metabolic patterns and alterations in complex neurological models like the 5xFAD mouse brain.
